Following points you can consider to control the weight variation of bi-layer tablet:

Design the bilayer tablet with weight ratio of the layers between 1:1 and 1:2.
Make the granules uniform in size
Maintain the pre-compression and main compression force properly.

Following points should be chosen/optimized properly:

Physicochemical properties of API and excipients
Ratio and sequence of the layer
Hardness of tablets
Compression force
Compression machine speed etc.
